Location: Auckland
Term of Contract: Full-time
Position Overview: The Physiome global project www.physiomeproject.org is a quantitative multi-scale modelling framework based on computational physiology. The Auckland Bioengineering Institute is a major contributor of open source software tools for this project, for specifying and simulating mathematical models, and for visualising geometrical models and simulation results. OpenCMISS (www.sourceforge.com/projects/opencmiss) is Fortran95 software for massive multi-scale coupled problems, including combinations of: finite elasticity; computational fluid dynamics; electro-physiology; etc. Skills required: Fortran95; numerical methods for linear systems, partial differential equations, finite element method; software development for high performance computing (e.g. MPI; OpenMP; PETSc or Trilinos); performance profiling. Applications from talented candidates, even if missing some of the above skills, will still be considered. The ability to learn the required technologies is essential.
Job Description
Purpose Statement: The Bioengineering Institute at the University of Auckland requires a person with skills in numerical scientific software development.
Responsible To: Leader of Software Development
Key Accountability Areas: Computational physiology combines knowledge of biological concepts and engineering analysis to enable better understanding of complex physiological systems. The Physiome project is a worldwide effort to provide a quantitative multi-scale modelling framework based on computational physiology. One of the tools developed to support the Physiome Project is openCMISS , a numerical solver for coupled biological continuum mechanics problems developed using Fortran95, created by researchers at the University of Aucklands Bioengineering Institute and Oxford University. openCMISS development is currently coordinated by a team at the Institute. openCMISS is an Open Source project, and is designed to handle massive multi-scale coupled problems, including (but not limited to) combinations of: finite elasticity; computational fluid dynamics; electro-physiology. An example of its use is heart modeling, incorporating all these aspects. openCMISS is intended to run on a range of architectures, ranging from distributed memory supercomputing platforms (hundreds-thousands of CPUs) to shared memory systems, and systems utilizing GP-GPUs. openCMISS will interchange data and model descriptions with other Physiome tools and technologies such as CellML, FieldML and Cmgui. The successful candidate will join an existing team participating in development of openCMISS.
Person Specification
Qualifications: Previous experience working in a team, and familiarity with best software development/testing practices is desirable.
Experience:
Attributes and Skills: The candidate should be familiar with the following: Fortran95; engineering mathematics; numerical methods for linear systems, partial differential equations, etc; finite element, boundary element and finite difference methods and related numerical methods; software development for high performance computing (e.g. MPI; OpenMP; PETSc or Trilinos); performance profiling, benchmarking and tuning; Doxygen code documentation. Applications from talented candidates, even if missing some of the above skills, will still be considered.
